Sorry to be the bearer of bad news but if you're not managing the race live and the weather changes then you're stuffed. As you say the AS is very basic and can't be relied on in changeable weather conditions.
Default Push Level : 1-2-3-4-5: That means this will be my push level for the whole race regardless of tyres temp, fuel, tyre types, right?

Use X tyre when water depth is above Y: This seems to imply I have to choose between going for wet if water is above 3mm or inter if water is above 1mm? If I have no idea how the weather will be I'd always pick inter and 1mm. Am I correct then in thinking that if there is 200mm my team will still go with inter because it is over 1mm?
For me, if it starts raining you may as well say fit Inters if water level is above 0mm. Sometimes it can take two or three laps for water level to rise to 1mm, if you are on slick tyres above 0.1mm your lap times will be much slower than Inters. And yes you're correct, it doesn't matter how much water is on the circuit, because there is not 2-stage option in your scenario you would always be on Inters.
Likewise if you said fit wets above 3mm and the water didn't reach 3mm you would remain on slicks (or whatever you specified in your main strategy).
I'd only pick wet 3mm if I thought the race would start on inter and might get really wet? My "normal" strat would be on inter and if it goes over 3mm I'd switch to wet.
This doesn't work. If you set main strategy to Inters and AS to Wets above 3.0mm you will qualify and arrive on the grid on Inters even if the water level is 5mm. The AS wet settings only kicks in for qualifying if your stint 1 main strategy is slicks. I believe in this scenario your cars would qualify on Inters towards the back of the grid and then pit at the end of the first lap and fit Wets.
EDIT: I have just been informed by another Mod that this behaviour has been fixed and now the AS behaves as you described.
Use X tyre when it stops raining for Y laps: Say it rains a lot and there is 3,7mm on the track. If it suddenly stops my team will execute this no matter how much water is left on the track? I never had a race where it was raining and it stopped mid race. How fast is the track drying? If I put 1 lap is the track ever going to be dry within a lap? Does it always go from raining a lot to raining a bit and then it stops.
Yes, you are correct, if it stops raining your cars will pit after "X" laps and fit the tyres specified in the AS regardless of the amount of water on the circuit.
Normally it goes from raining to not raining and it can take anything up to six or seven laps to get totally dry. This seems to depend on the circuit and the water depth when it stopped raining.
What happens with the fuel when such a pit stop happen? If I planned a stop on lap 15 and it reaches 1mm on lap 13 will I switch on lap 14 then go for the planned pit stop on 15? I suppose it would since there isn't anything saying not to but just making sure.
I'm not 100% certain of this because I usually manage my races but AFAIK in the above scenario, when your cars pit under the control of the AS it is only the tyres that are affected. You would also load the quantity of fuel as specified in the main strategy / next stop. In other words your cars would pit on lap 14 for Inters but would take on the fuel that would have been loaded in your planned stop on lap 15, so they wouldn't need to do another stop on lap 15. But of course what this means is that your cars will have to stop at the end of the penultimate lap because for the remainder of the race you are going to be under fuelled by one lap (you pitted on lap 14 instead of lap 15).
