How much effect does not repairing headquarters after every race have on the results? 

And do the facilities get repaired to 100 percent at the end of the season

is anyone aware if the facilities get repaired to 100 percent at the end of the season or what happens if the condition of the hq reaches 0%

At 0% the output will be at minimum, and I don't think there is any mechanism to reset it to 100% after the season.
